Add Makefile.in to toplevel .gitignore
To avoid redundancies, this patch also removes Makefile.in from the
other .gitignore files.

Add .deps/, .libs/, and *.la to toplevel .gitignore
To avoid redundancies, this patch also removes .deps, .libs, and *.la
